出于特殊原因， 本科生还未全面开考之时，我就踏上了回家的
火车。火车由宁波开往包头。这趟车生平第一次坐，感觉很差，
虽说也是新型空调特快，但是车厢里乱糟糟的，远不如T32。火
车刚一启动，我就开始入睡。在walkman的音乐中，渐入佳境。
突然“砰”的一声把我从睡梦里拉了出来，一辆行李车从行李架
上重重落下，不偏不倚，砸在了bigwig的头上。当时全车箱的人
都惊呆了，sigh，那么重的行李车一定得砸个脑震荡不可。当时
我就觉得，头脑一阵眩晕，还好，除了带回家一个“大包”外，
没有什么坏消息。当时，我还想如果真的丧失记忆，我的后半生
将会如何度过，云云。呵呵~~当时的确设想了很多可能的结果。
结果有点可怕，不过仔细想想到对自己是一种鞭策。这种思考可
以极大限度激发人的潜能。
车到上海之前，对面坐了两个上海女人，30岁上下。兄长以前经
常在我耳边吹风，说上海是全国白领阶层最多的城市。所以一路

BED文件也得看是什么bed文件，如果是peak calling出来的bed文件，很小，直接上传
就行，但是如果是mapped reads的话，没法上传也没法看
如果是mapped reads的话，一般用bedtools把它转成bedGraph，再用bedGraphTobigWig
转成bigwig(转成bigwig的好处是loading快，只load当前窗口区域的data，而不是整个
file)，如果测序比较深的话，bigwig也比较大，我们的chip-seq出来的bigwig一般都
好几百MB，没法上传，给自己机子架一个ftp或者http，把链接贴上去就行
fasta或者fastq应该是map之前的raw reads，对与chip-seq来说，看的事map之后的
signal track。想看raw reads的quality，有好多软件，fastqc是比较受欢迎还比较傻
瓜的一个，R里面好像也有一些能读raw reads的package
cisgenome可以，而且支持windows，还有图形界面，不过如果只是想看看track的话，

The Xbox 360 has notched up a second consecutive month as America's best
selling console - even beating the DS. Conversely, the Wii has recorded
its worst month of sales since launch.
August sales data, collected by the NPD Group, put the winning total

或许现实生活中我们认识的人很多，但是真正和你有很深交往的人
其实不过四、五分之一而已。他们中的大多数可能只停留在见面打个
招呼，寒暄一下的层面。我对这一点的感受很深，也留下了一些遗憾。
记得读本时认识了一个英语系的朋友login, 他人特活跃，然而认识了
就认识了，此后大家只是见面时调侃几句而已。毕业那年那走的十分
匆忙，以至于没留下任何联系方式。不过他的谈吐却永远留在了我的
记忆里，估计今后很难有见面的机会了。
大约是一年前生活似乎开始有所改变，起因可能就是收听了文广电台
正中的感恩时刻吧，那拨人心弦的情感故事每每让我思考很多。如果
我们再能更open些，也许我们所交往的朋友就远不止现在这些。说句
实话，我们每个人身边的机会都很多，多的大家似乎都不把其称之为
机会。但是真正能学会和人交往并从朋友身上汲取优点的人又有多少
。从那时起，我开始调整自己，努力去结实更多的朋友，加深和他们
的交往。生活从那时发生了很大的改变，朋友们每 |

朋友的英文名叫frank，长我5岁，记得我们初次见面是
在 贾 萧山国际机场，当时我和另外一位信电系的同学
去机场接一个来访的外国代表团。当时在出口处等了好
久，我们一直怀疑是否能光荣完成使命，突然frank出现
了，“你们是浙大外办的么？”我和那位同学险些昏厥
过去。Wow~~这老外的中文好牛啊！在去宾馆的路上我
们才明白，原来frank常年住在国外，但国籍仍是中国。
这次随团回国要待上一段时间，主要是开展一些新的业
务。
第二次和frank接触是在两天后的下午，我陪那个代表
团赴上海，因为华东师范大学是他们来华访问的最后
一站。去的路上不是很顺，我们刚下高速就迷路了，
几经波折才到达指定下榻的宾馆。倒是因为迷路，我
才能和代表团的外宾找到新的话题。大家纷纷谈起
自己是如何如何解决迷路问题的。几位客人都是在美
国拿的最高学历，所以一谈到美国也都津津有味，不
亦乐乎。

昨天去了西溪逸夫科技馆一个朋友那里，聊了一下午。
对他及他的工作状况又有了新的认识。朋友很忙，我们
的谈话时不时被电话打断。6点钟，我们一起去了金都饭
店，朋友说，他的一个外国朋友住在里面，说是大家不妨
一起吃个便饭，顺便聊聊，说是那个朋友很nice也很搞笑。
呵呵，朋友知道做学生很辛苦，吃不好的。所以大凡每次
见面都会解决我的吃饭问题。老外是外国某大学Tourism
Business学院的院长，然而他的谈吐没让我觉得有丝
毫的压力和拘束。这是他第四次来杭州，因此席见他不断
称赞杭州的美景。饭桌上我问了他很多问题，他都耐心地
一一作答。他属于那种很容易交流的人，语速不是很快，
但是带有浓重的口音，听起来并不轻松。不过那种感觉要
比听托福听力舒服多了，毕竟我还可以借助他的身体语言
来辅助理解他的表达。呵呵，虽然经常接触英语不过整个
交谈过程中，大概我只听懂了80%，未听懂的大都涉及到
了一些专业术语，实在 |

发帖数: 1383 | 35 问问做Deep Seq多的同学，Deep sequencing中出现的小peak大家都怎么处理呢？
所谓小就是bigwig的scale bar大概就10左右，看reads构成这个peak的reads也就几十
个（不过扣除redundant reads）。
有一些小peak意义还很好的，Chip-qPCR还能重复出来。
这个问题大概做low expression transcription factor的同学经常遇到吧？ |

genomebrowser截图显得太繁复了，不知大家都用什么genome browser生成publication
用的示意图？

发帖数: 435 | 37 最近在做一个转录因子，发现UCSC上有ChIP-seq的数据，想弄下来做个全面分析。
现在能做到的是：从ftp上下载bigWig数据，然后用bwtool过滤，然后转成Wig格式，然
后再转成Bed格式，然互再提交到GREAT做分析。
问题是：过滤后的数据转为Bed有 300M 左右，但是GREAT只能提交50M且不超过50000个
element，这样上传的文件基本只有5M左右，或者更低。
请问有啥好办法能够一次性注释300M或者更大的Bed文件呀？ |

judging by what you said, the Bed file you are trying to submit is actually
a bedgraph instead of a bed file containing a list of binding sites.
For analyzing using Great, you need a list of binding sites obtained from
peak calling.
To obtain such list, you can do peak calling directly using your bigwig file
by MACS2 or MACS. |
