当然可能说明genotyping错了
不过很怀疑这种可能 因为我们有好几个不同的race group 都是混在一起做的
只有其中一个race出现HWE不平衡，而且p<10E-12
这样是否有可能在这个race里面 这个位置其实是有不同的多态性的呢？
无论那种情况，genotyping错了或者其他可能性，我应该怎么办呢
刚开始接触SNP 周围也没有有经验的人可以请教
还请同学们给点建议哈

locus.
Assuming HWE.
Denote p = population allele frequency of Double-eyelids, q = 1 - p =
population allele frequency of single eyelid.
Then we have
Pr(Mother is hybrid) = 1;
Pr(GaoShuaiFu is pure recessive) = 1;
Pr(Father is hybrid) = 2pq, Pr(Father is pure Double-eyelid) = p*p
Then Pr(kid is Single-eyelid | Father is hybrid) = 1/4

如果是genotype problem,为啥偏偏这个race里有问题别的人种里正常呢？
都是混在一起做的 并没有按种族分开

association"搞混了。前者是通常所说的linkage，后者才是GWAS常常提到的disease或
者drug response association。
位点如果in strong HWD，如果原因不明，通常会被dropped掉，因为结果不可靠. |

trait association test. What should I do? I am going to use haplotype freq
estimated by Bayesian method to creat a new data set, then use logistic
regression or chi-squre test to do the analysis. But I am not sure if it's
correct or not.
If case or control group violated HWE, how should we do association analysis
in general? Any suggestions? Thanks
