度假照片，看到别人朋友多，心理不平衡，peer pressure被网络有选择性地放大，导致
抑郁。
其实很多人也有MITBBS Depression，bbs为了吸引眼球，增加流量，总把一些很偏激的
，争议性很强的帖子放在首页，把生活一些阴暗面选择性放大，看了让人很desperate。
我是上了MITBBS才知道有“猥琐男”“凤凰男”“外F女”“老将”“小将”“千老”之
类乱七八糟的标签。我大学的时候最尊敬的那个老师跟我说过，“其实看不惯别人是自
己涵养不够”，看多了这些乱七八糟的帖子，其实真的会让人变得过于critical，或者
按他的说法“没涵养”。其实心理医生也建议，保持心情愉快的方法之一就是不要看新

月初去Middletown的Wesleyan University看了个关于中国的摄影展：本地摄影师Tom
Zetterstrom曾在1981年春游历北京、上海、长沙、杭州、拉萨等中国城市，用“不带
政治、判断或自作多情的眼光”拍摄了中国历史转型时期的人生与社会百态。这批照片
曾以“1981年中国之面孔”（Faces of China – 1981）为题在New Haven展出；时隔
卅年重展，用摄影师的话说，“What seems inconsequential in the moment, later
in history has consequence”。
我外行看热闹，看得很怀旧。当时上海市百一店的女模特是这样的有东方韵味：

说，俺现在已经不是靠码程序混饭吃了，但我还是可以拿这玩意当个爱好，闲的时候自
己鼓捣鼓捣很有乐趣。
经常有人问我学什么什么好找工作，说实话，我是很反对这种态度的。程序猿这个行当
，最需要的是激情和创新精神。如果你只是为了混个饭票，那你多半不喜欢这个工作，
也就注定一辈子只能是个 inputter。有人说，我写几年程序去做 sales 做管理。那我
告诉你，你不学 C++ 不学 JAVA 也一样可以做 sales 做管理，我身边有太多太多这种
例子了。
现在流行一个词叫不明觉厉，这个词不适合咱这个行当，好的码工就要整明白，最起码
要有整明白的精神。这就是我说的需要激情，咱这个行当知识更新快，没有激情你不会
前进，10 年前让你拿到饭票的技术，今天很可能会让你下岗卖烧饼。
有大牛忽悠你不要发明轮子，说这话的人自己天天在发明轮子捞钱，让你们别跟他抢饭
碗。还有人说 RDBMS 每秒处理的 transaction 不能超过 10k 是常识：狗屁！512k 内

不过我从来没有通过twist data processing过程的参数来调整enrich的pathway/GO
term之类
也许做生物的人要通过这种不断调整来搞到自己满意的结果吧
你要做这种functional 分析的话，得整合不少database，不知道你们做的如何
像Ingenuity IPA这种，方法上很一般，但是后台database很全，output的图也挺漂亮
就很流行，我给生物lab打酱油的时候也喜欢用，省事 |

几个典型的K值。我定了以后，所有的用户就都得到这几个K值的分析，除非特殊要求再
加别的K值。
至于整合database，我们显然不能和ingenuity比。差好几个重量级。 |

gsea is the best in free software.
david actually sucks except its simple interface. I guess most people use
david because what need to do is just clicking mouse. BUT please take
enrichment analysis really seriously. Read instructions carefully as you
read paper. Otherwise you may waste time and money in afterward exploration. |

发帖数: 741 | 26 刚做了一个RNA-seq，拿到一个很长的Genelist,现在想把里面的transcription factor
（或者potential transcription factor）给筛选出来予以重点研究。可惜我对
Bioinformatics一窍不通，试了DAVID，ingenuity,两者的结果并不匹配，然后试图用
Gene Ontology里面的 GO SLIMer,不会用
有没有人作过类似的分析，请指点一条明路！

想到举个例子，就随手又点开一个：BCL2 activates BID。这不是胡扯么？双击
connection 看文献，明明写着：

Based on all kinds of interaction data (mostly collected from literature,i.e
. protein-protein, protein-DNA etc).Many free databases are available for
each type of interaction data. There are also quite a few commercial ones,
like MetaCore or IPA. MetaCore has more analysis options than IPA. Just my

pathway perspective and only found one pathway that seem to correlate, and
we are little puzzled by why that is the only one.
I can try the tools you mentioned. Ingenuity is kind of expensive, at lab
lunch they were talking about buying one license but I don't know what would

发帖数: 78 | 44 CRO或许是个快捷的途径，但是如果想做长远还是一定要有自己的产品。我认为标准化
是一个遥远的目标，microarray发展了将近十年才换来一些大家都接受的procedure，
NGS还是有一段路要走的。现阶段来看只要这个tool/software能够beat掉大多数的软件
就是一个好的hit了。要不怎么开发chip-seq都和MACS比呢。
ingenuity就是个很好的例子，完全自己curated的database和pathway，但是有一个致
命的问题就是他的信息覆盖量太大了，广度够宽，但是具体到researcher的问题上却不
够specific。我认为理想的数据分析公司应该是有自己的software，有自己的database
，同时有一个队伍随时跟进客户的project，这样有问题才能更加specific。 |

好的（先不管数据质量如何，呵呵）有Ingenuity（IPA），GeneGo（MetaCore）等，但
基本都不支持植物相关物种。
请教目前有没有针对模式植物的调控-互作网络/通路分析工具，类似IPA/MetaCore，通
过输入gene list，可以分析诸如shortest-path network，enriched pathway等，免费
/收费工具均可。

opportunity for a couple times. The software license fee is quite expensive. |
