vector and had cloned a lot gene into it. I never had any problem. First,
what is the concentration of Kan for your plate, I usually use 20 to 30 mg/l
. Second, the volume of plasmid should be less than 5% of total volume of E.
coli. You can try the competent cell from bioline. For PCR ligation, if you
do a 12 degree over night ligation, the efficiency is better. |

看到smear，然后切下比如450-500bp的区间做PCR。但可能是50bp的interval太小或者
自己技术不好，所以最后PCR出来的亮度比较低。（当然也不排除ligation efficiency
不好）
PCR的结果如图。
还没拿去测浓度。只想问问有经验的前辈这样的情况能拿去测30 coverage的WGS吗？
另外还有一个问题，就是，我们切胶的smear每一个区间（300-400，400-500，500-600
）这些区间里都一定cover了genome的每一个部分吗？我总担心genome的有的部分没有
被涵盖到，那岂不是就人为引入了很多bias？

plasmid. The plasmid is super big. So I first cut out a fragment(~4kb) with
XbaI and then ligate it to another vector. After introducing mutation with
mutagenesis kit, the sequencing result is as expected.
Next step is to put the XbaI-XbaI fragment containing the mutation back
into the original clone. After ligation and transformation with DH5alpha I

2. 五个应该够了，偶一般用的3到4个。
3. 这应该说明不是ligase的问题，很可能是insert和vector的问题。另外，注意
ligase buffer，用新的，这个容易降解。
4. good control。应该是ligation的问题。
5. 为什么要用CIP。质粒是用单一酶切的吗？如果是用的单一酶切的，可能必须使用
CIP防止自连。我们一般用两种不同酶切，这样可不用CIP处理。保证两个酶切完全的情
况下自身连接机率很小。以前用过一次CIP，效果很不好，也是不长克隆菌，有可能的
话建议避免使用。有研究表明CIP如果过度处理会部分甚至完全切掉sticky end。
另外，需要考虑一下，你这个克隆，是否对e.coli有toxic作用而使其不长或生长极缓
慢。

獲利模式還有待考驗。技術上，CG 就是一個 sample prep 巨複雜無比的 SOLiD，基本
還是靠 ligation。Ligation 的信噪比驚人地不好。
最後，大部分我認識的 CG 的人都離開了。自己想好不好吧。 |

有足够近才会发光。我记得我以前说过这种方法、版上还有人试了
就是结合原位DNA－ISH和PLA （proximity ligation assay）。两个特定区域的biotin
标记的DNA探针，如果结合的足够近（<40nm），用PLA标记的二抗可以检测到发光。

know the tricks... since my polymer also can form ligation with copper and
after twice the column and it is still light green. However, isopropyl
alcohol definitely cannot get any ligands out, at least for my polymer.
