当时组里唯一一个亚洲人就是一个四年级的日本师兄,很典型的那种让你记不住的日文
音传写(不知道他的汉字名字)。我们接触的次数实在有限,我现在对他的印象就是长
头发,戴眼镜,然后就是他的抑郁与忧愁。我最后一次见到他,是在一天晚上,他在吃
饼干,心不在焉地翻着那本strategic application of named reactions的书。他和我
说,他已经决定quit phd回日本了。也许是见我当时面有惊恐之色,他接着说,Steve
还是一个不错的老板,我决定quit了,他也很尊重我的决定,还给我写了推荐信。。。

的技术。问题是好象老美对生物改基因制造的东西都特别反感。所以这个凡是有天然提
取的,基本生物没有市场。参考humulin。
生物的这个rDNA,是无数生物学前人用泪水和血换来的。里面每一步都有诺贝尔奖。都
是人类对自然认识的一个突破。那些生物的创造,智慧,刻苦,真的非常让人尊敬。当
然,目前混普通学校的老中根本是两码事。
目前比较成功的是一个叫regn的公司。他们就更进一步了。是protein design,然后生
产。类似EE的芯片。人家公司的一个CXO,是美国科学院/医学院两院院士,哥大校友
。介绍起身平都是纽约州长大的。纽约州外号empire state。的确是出世界级人才的地
方。类似上海和周边地区。
然后,合成也是一种方法。上次那个来推销国内高中的,估计就是做合成peptide的。
问题是那是一条死路。目前基本没有工业化的实战案例。里面的技术问题成堆。每年
AICHE都有讨论,都有paper。你要是做OPRD的reviewer,那是老能受到。问题是那么多

quatuple mass spec can actually sequence some partial sequence,
which is easy part. Hard part is that you cann't get enough protein
when go to the quatuple, Electrospray requires ten teims more protein
than MALDI.
In-gel digestion coupled by MALDI can give the masses of digested peptide.

and identifying.
The precision is really dependant on how you construct the peptide map
database. Generally, they take cDNA translated amino acid sequence as actual
proteins, then do a in silica proteolysis with trypsin, input the results into
the database.
This approach is really database dominating. Not mention possible
post-translational modification and signal peptides and so on that could bring
a big trouble. |

Flag, HA, 或者myc什么的。既然你用proteinA/G,你应该还加了一种
抗体可以把两个蛋白中的一个拽下来吧?
背景高倒是很常见,因为非特异性的结合会比较严重。要做得好,
被首先拽下来的蛋白的tag要比较好才行,而且如果用多次串联的TAG
会比较好,比如6XFLAG。也有人用两种不同的TAG串联在一起,通过
两步纯化来增强特异性。另外就是最好直接用抗体共价耦联的琼脂凝胶(
比较贵,1ML可能要五百多刀)。
还有就是,一般的做法是直接把洗过的beads 直接用sample buffer
煮。这样的样品非特异性的成分会不少,但如果用TAG peptide的溶液
冲洗蛋白(比如anti-flag matrix 用flag peptide 来冲洗),效果会好很多。
没信号也许是因为缓冲液太强,或者是因为两个蛋白结合太弱,
冲洗过程中脱落了。用crosslinker可能会有所帮助。 |

That is a 10Aa phage display library.
If you have a ligand and you're able to immoblize it on the coloumn,

true for pT and pS peptides because they are much less stable.

可能翻译起始位点都不一样。 我有一次从别人那里拿了一个vector. 把我的基因插到
mcs里,后来发现表达不对,再来查原基因,原来mcs之前还有一个signal peptide. 而
且不在一个frame里,于是又作克隆去除那个signal peptide才搞对。 |

extracellular matrix and binds to the integrins, I believe.
I actually don't really care what kind of peptide it is. However I am kind
of planning to do some pilot experiments by myself and I prefer to use
something that can be handled easily. Therefore, I would like to have
something that is sovlable and cytoplasmic (which will be easy for
expression and require minimal posttranslational modification). While the

1. 上面sunny同学说的很对。有alternative splicing等其他可能。
2. ko一般都是ko一两个exons,一般assume不完整的RNA或者peptide不稳定,会很快被
代谢掉。但是事实上经常不是这样。有很多蛋白即使ko掉几个exons后还有detectable
的peptide,虽然size shift了,但是确实western可以detect。
3. 如果是conditional ko就有ko效率,和部位,细胞种类等其他原因导致在一定程度
上可以detectable。
不论怎样,要证明ko都要从几个方面来证明:
1. 从genomic上,要跑southern,看到size减小as expected。
2. 从RNA上,northern,和western证明没有detectable的stable的蛋白。如果有,要
证明这个蛋白的功能被comprise了。
3. 从功能上证明这个蛋白的功能没有了。
4. 从phenotype上证明这个功能和这个phenotype直接的联系。 |

renal clearance应该很厉害吧。and居然能过BBB,不知道有没有加其他料。印象中
有某peptide能过BBB但不记得是什么了,也不记得有没有paper跟进。
我个人理解medical imaging是否成功,一个是signaling motif要NB:无毒,yield高,
不受autofluorescence影响,穿透性好,etc;一个是targeting motif要NB:足够特异,
target level够高,最好affinity还能恰到好处,half life能控制好。这两方面我觉得
都不容易解决吧。fluorescence在background、穿透性等方面有局限吧?当然这方面如果
tsien组估计最有实力解决。target方面validated biomarker忒少了,
用于imaging,只有一层specificity check也有点安全隐患。

二是你让公司合成一段很短得peptide然后用他帮你免疫兔子。
好像你可以把你的蛋白全长寄给他们然后他们会分析一下然后给你推荐一段作为抗原。
当然你也可以自己分析,或者自己指定peptide的序列。
