Can I show them my UA mileage plus membership card and earn mileage?
Or I have to book in the hotel website?

but if there is a place asking for your frequent flier # when you book it
online, you will earn mileage through that
if not, then...
still maybe you can call the hotel and ask if they can add your # manually
