The only free museums for SD are:
-Birch Aquarium
-Museum of Photographic Arts
-SD Museum of Arts
The last two are in Balboa Park, yet, you have to pay for the children to
get in. (Only people with a BOfA account can get in for free.)
Therefore, your better bet is to go on the free resident Tuesdays

I recommend the Kid City in the Fleet Science Center and the Model Railroad
Museum in
Balboa Park for 3 yr old.
The other good place for 3 yr old is The New Children's Museum, which is
free on the 2nd Sunday of each month
