今天从facebook上看到的新闻连接。
30多只黑猩猩,在笼子里被关了几十年。有的从出生开始就被关在笼子里做动物试验的
标本。10年前动物试验被中止后被买下来,在一个rehab center慢慢地恢复。这个连接
是他们第一次到室外活动的录像。最前面的猩猩探头探脑看了一下,然后转身给后面的
猩猩一个拥抱,大家一起迈向自由。

这个小side trip是简要的讲人类演化的。
our understanding of this area is moving forward rapidly, as new evidence
emerges and hypotheses are tested, confirmed, discarded, or modified.
这里再次提点到,演化的理论,树形结构的分支,如何对物种,特别是近亲物种进行分
类,如何分析突变的转折点,这些都是经过反复的比对校正的,并不是单独依靠某个生
物大牛个人的观点看法的。
在这个小节的讲义里面第一页,树形结构上面仅仅给出了chimp和homo的分支。但是从
第二页里面,我们可以看到,根据现在能掌握的化石资料,其实homo里面还分化出了不
同的类别。
我不知道这些类别到底在生理结构和DNA组成上面的分离有多大,但是我的感觉是虽然
这些不同的homo有各自的名称,但是应该没有产生有足够影响力的分离,所以没有在树
形结构上作为独立的分支被列出。
我个人感觉,会不会好比今天的不同人种,虽然各自有各自一定的生理特征,也被分为
黄种人,白种人,黑种人这样的分

关于二号染色体的问题很多,尚无定论,远远没有证明或者弄得像是人和黑猩猩同祖先。
比如说,如果是融合的话,理想的证明是在二号染色体上找到两个着丝粒(
centromeres,在染色体的中部),但是,Ken Miller所引用的那篇文章说:one of
the two centromeres became inactivated (2q21, which corresponds to the
centromere from chimp chromosome 13) and the centromeric structure quickly
deterioriated(LaDeana W. Hillier et al, Nature 434, 2005),换句话说,只找
到一个确定的着丝粒,另外一个只是残片,这个残片的确定可就不是那么确凿的了,文

you can let your faith affect your judgment and interpretation of the
evidences, but it is already a fact that chromosome 2 is widely accepted as
the end to end fusion of two chromosomes

normally only one centromere can be found in a chromosome, but chromosome 2
has the remaining of a second one. instead of interpreting this as the
evidence of a fusion, you choose to question the deactivation mechanism of

你的『猩猩和人的DNA差别大,而人猪DNA差别小』從哪裡來的?
我剛查了一下, 人跟chimps 約99% 相同,人豬約83%,這還要驗證。

俺说的是genome比较,这里面是有染色体多少的区别,基因次序的区别,包括和猩猩的
比较,都是测序后分段比较用算法来彼此分段match的。
UIUC首先完成的人猪比较并有下述报道:

这上面说了人类的genome切成173片可以拼出一个猪的genome来, "Everything
matches up perfectly. The pig is genetically very close to humans."。
但俺没有找到更详细的文章,而且类似的研究后来都语焉不详。比如中国-丹麦的猪基
因研究在2005年测序66%后报道人猪非常接近后,也没有下文了。
俺还看到猪人genome相似度超过98%,大于人和chimpanzee的95%。但这个资料要找一找。

我相信大多数认真阅读全段【寻找科学亚当、夏娃】文章的人,都能看出作者是如何推
出下面的结论A的。

论据
1 现今全人类都是一位女性(线粒体DNA夏娃)的后裔。 (因为所有人mtDNA,高度类

的729个DNA字符代码序列完全相同)
3 现今全人类的2号染色体长臂的2q13–2q14.1位置上,都有一段“789个碱基字符的序
列”,它是男人和女人都有的标记。 所有人完全相同
结论A:
Y染色体亚当和线粒体夏娃,他们都是那唯一一对父母的后裔。这一对父母就是人类起
始的一男、一女,我们可以称他们是“科学亚当”和“科学夏娃”,他们是从你、我血
液中追寻出来的源头。

TFBS在ENCODE project里面已经做烂了

如果你关注的是纯计算TFBS prediction,我觉得已经很准确了。如果没记错,ENCODE
用的是MACS这个软件

但是坦白说从纯biology角度,现在大家完全不满足于binding site;
1. Binding doesn't mean function! 好文章现在都要求证明binding后是否调控了
gene expression change
2. 蛋白-DNA和蛋白-蛋白作用非常复杂,所以很多ChIP实验本身就值得质疑,很多猫腻
3. ENCODE project当年豪言说根据他们的研究human genome 80%都有function,当时
受到了批评和质疑
你去看UCSC genome browser里面,一个位点可能有几十个TF在bind;你从单个TF
binding很难预测说,一旦XX TF bind后会有什么作用
