given exon 1, exon 3 are up-regulated between cancer and normal,
but exon 2 are not up-regualted.
can we say we find exon1+exon3 junction?
My answer is no. but my friend said yes.
what is your answer?
if we want to find exon 3 and exon 18 splicing juntion,
does that mean we need to find exon 3 and 18 upregulated and 4 to 17 down-
regualted?

Can an untranslated region be an exon?

(1) the exon 1 probe of the gene A also recognizes gene B, and the exon 3
probe of the gene A recognizes gene C. In cancer cells, gene B and C go up.
(2) there are alternative promoters and termination sites for exon 1/2/3
you have to identify the actual sequence of exon1-exon3 to make sure there
is a junction. |

loxp的时候挑选的exon和前面的exon是不in frame的，所以cre cross之后就frame
shift了，当然没有蛋白表达。
dystrophin的inframe deletion就会造成某些肌肉萎缩。 |

我也没造过老鼠，都是听周围造老鼠的说的。
我们用的floxed的老鼠两个loxp中间800bp左右，exon只有不到400，剩下的400是两边
各一段intron。两边都有几个酶切位点，不过我们的不在 5,UTR，在不在splicing
site就不知道了，从没有任何表型没有蛋白质降低来看应该是不在splicing site。
关键老鼠这玩意儿没见到最后跟cre交配的KO谁也不敢说没问题啊。 |

中间差一段编码的肽段，很短，很可能是microexon引起的，在不同组织里表达不一样
；然后我就想看看人里面的是不是也会有类似的splicing variants，也想找一下
microexon的可能。那就想看序列，看splicing位点，编码序列的比对，可貌似ensembl
.org查起来不太方便。
想问:怎么查找人源蛋白里是否存在类似的splicing variants? |

查了下两个AUG都符合。你说对正常的ORF有竞争性是指下游的ORF不会被翻译还是翻译
会变弱？
其实我刚开始的帖子里没有完全说出来，在1st exon和2nd exon中间有个alternative
first exon。这个alternative first exon所属的mRNA只有在2nd exon上有AUG，这个
2nd exon和上面那条mRNA的2nd exon是一样的。这么说，1st exon上的AUG会对这条
alternative 1st exon所属的mRNA的翻译产生抑制作用？有文章说明这种抑制作用的强
弱吗？

发帖数: 2518 | 43 需要测某个exon，那么自然在exon的两侧设计primer；而且我故意把primer设计的距离
exon比较远（比如60-70bp），就是希望整个coding区域都可以被sequencing覆盖到。
但毕竟primer不是想在哪里设计就在哪里设计。比如有时候因为序列的关系，我只能在
距离exon边缘比如20bp的地方设计一个primer。而sequencing时候的一个问题就是，刚
开始sequencing的区域的质量是很低的（比如前30bp），是不可用的。这样的话，如果
primer距离exon边缘太近，很可能exon的开头一段序列的测序质量也很低，等于说并不
是整个exon都被high-quality的测序了。。。
但是我们有两个方向，forward and reverse同时测序。所以纵然forward方向的序列很
sloppy，但reverse方向的high-quality序列可以补偿回来。
我就是想问，假设forward方向的序列很垃圾不能用，而reverse方向这个base是高质量
的，而且是reference allele，是不是就ok了，不用管forward序列了？

细胞中该蛋白是由第二个AUG起始的翻译产物，你才可以称first exon AUG是uORF）。
事实上，我们知道AUG编码methionine，一个蛋白中前前后后methionine多的是，绝大

想知道彼此的orf会不会有影响。
2.我确实不确定first exon aug是uorf，不过只是第二个aug起始的orf是最早被克隆出
来当做
coding sequence的(跟human中的一样)，后来通过找est才发现的first exon和
alternative
first exon。mrna里确实有很多aug，不过只有这两个aug能被翻译啊。。
期待更多讨论和见解。

发帖数: 272 | 47 找到知音了！我最近作很多PCR，用不同的酶，其中用clonetech家的GC2 polymerase的
时候少了一个exon，因为正好少的是一个exon，我就兴奋的以为发现了另外的剪切方式
，奶奶的，我都兴奋的通知老板了！后来一想不对劲，那个exon没了，会移码突变了。
后来我还是把它纯化了，想放到表达质粒去，因为量少，我就做了个nest pcr，用的
herculase 和GC2两个酶，结果呢，GC2又比herculase考出来的又小百把个bp，不问了
，我就放质粒去了，测出来呢，这回少了3个多exon，不过不是整个的exon了，所以我
就彻底断了继续下去的念头，还是老实的用原来的全序列了。这几天我正打算是不是跟
clonetech的客服联系，是不是可以给我点什么补偿呢？不过我确实觉得跟序列的二级
结构有关系，不知谁有这方面的文献。 |
