我们得到一共40几个转基因的很小个体（两个基因），都经过抗性筛选，但是测序后没
有一个有Indel。如果让这些小个体长大，有没有可能Cas9 表达量加大，最终出现
Indel?
起初怀疑，转基因插入到基因沉默区域，但是抗性基因却起作用，所以是其它原因了。
是向别人要来的载体，他们发文章说60-85% 的编辑频率，不知道要不要用Cas9 抗体看
看蛋白有没有表达。去做些无谓的Trouble Shooting真费劲，也许干脆换一个载体。

Does anyone have some exciting result using NgAgo. I have transfected the
293 cells with NgAgo and phosphorylated ssDNA targeted two genes, however,
there is no Indels at all. Even I did multiple transfections of ssDNA, no
positive result.

如果不同的library混测，BWA可以align by read group, 没有问题，但是

顺便请教一个问题，如果我的reads和reference的variation > 5%，建议用什么
aligner或参数？我做海胆，野生的，genetic variation很大。2006 genome测序的文
章里提到：

还有一个问题，老想不明白。有几个guide，发表的文章中，发现在细胞a都能产生
indel。我把这几个guide克隆到另外一个慢病毒载体，然后感染同样的细胞系（不排除
细胞可能不一样), 发现有的产生indel以及蛋白表达明显下调了，而有的一点没有动静。 |

目前总结下我自己实验室对NgAgo的实验结果。
1，NBT Fig3c实验，对共转染的质粒表达的GFP蛋白确实可以看到显著的抑制表达作用
，但是DNA水平的切割并未看到，这个实验里面因为被切割的质粒有可能被降解，检测
不到突变也不能说明对DNA没作用，当然也不能排除，也许，NgAgo并非作用在DNA水平
对基因表达进行了抑制等可能性。
2, 基因组水平的实验重复，
a. 我们用NBT文章中的一模一样的ssDNA与薛天老师带回来的NLS-NgAgo进行实验，在
293细胞中无法重复NBT文章中的dyrk1a等基因的切割与Indel等等。没有在Hela细胞中
进行实验。
b. 我们自己设计了针对人源的kras, p53等基因的ssDNA，分别在293细胞中human kras
, p53基因上看到过测序水平的indel，且是ssDNA靶点区域的deletion，但是频率不高
，低于5%，同批比较的cas9切割效率20%。
c， 我们自己实验室还在重复，优化各种条件，比如筛选等等。
3，这是我们自己实验室的结果，其他的老师的结果我没有发言权，不评论

array，有arrayCGH，这篇文章全放一块儿了。尤其关于diagnostics和cytogenetics那
段很不客观。价格高低数据分析方便与否确实是一个因素，但是clinical labs用
arrayCGH绝对不是因为他们太conservative
对于SNV，clinical labs早就开始开始用nextgen了，targeted seq现在是在各个
clinical labs遍地开花，exome也已经有很多很多clinical labs有了。
不管怎样目前的技术水平nextgen是不能取代arrayCGH来看大片段缺失的。对于小的
indel，nextgen还算勉强可以，对于大的CNV，nextgen的结果完全不行。当然我相信，
将来nextgen技术发展了，不管是测序coverage精度还是分析水平提高了，是有可能达
到arrayCGH的水平的。
至于NIPT，确实是用nextgen方便，不过目前还只offer chr13,18,21,X，还有极少数几
