methylation in mammalian cells.
Jaenisch once showed non-CG methylation is decrease in Dnmt3a KO ES cells.

发帖数: 5697 | 9 Arsenate也就是AsO4(3−)是phosphate analogue，也就是说对蛋白酶来讲，AsO4(3−)和PO4（3-）无区别，所以细菌的enzyme完全可以把它错当PO4（3-）使用，加入DNA和protein里，这个没有多大意义，你们还争论用不用分析化学鉴定，没意思
最主要的是As妨碍普通细胞的呼吸oxidative phosphorylation，普通细胞没法在As下生存，不可能繁殖
但是这种几年前就被发现了的细胞有酶可以中和As，还可以靠As呼吸， 所以可以靠As生长，所以在用As替换P的环境下繁殖，就丝毫不足为奇了
所以更有意义的发现不是As替代P， 而是细菌可以在As里繁殖。这是个老消息了，可怜NASA不要脸，又玩花样骗钱
早就说过了，NASA是个很可怜的机构，在资本主义社会中没有任何存在的意义，所以要向好莱坞学习，不停搞出新闻来，才可以吸引缴税人民的注意力，搞研究经费

methylated DNA controls from Milipore were converted together with my
samples.
I use qPCR based method to check methylation. Basically, if it's methylated,
the Tm will be higher that unmethylated DNA due to less C->T conversion.
My experiments were fine until recently. I always found all my samples,
control DNA (methy+unmethy) had the same Tm, which is even lower than (~2

very often in normal cells. Most CpG island-methylated genes are germ-line-
specific genes or transposable elements.
The effect of sparse mCpG is still debated. There are also regions with
intermediate densities (e.g. CpG shores), where methylation anticorrelates
with gene expression. |

DNA还是methylated.
相反，还有一个基因的DNA demehylated,但是却没有表达。怎么解释？
我感觉第二个情况好解释一点，因为还有其他的因素，比如polycomb? (求纠正）
但是第一种情况不太明白，之前是methylated的时候没表达，但是用DNMT inhibitor处
理之后，却表达了，但是DNA还保持着methylation 状态？ |

methylation by dPRMT5.
By secreting the protein out, the protein will never meet with the
methylation enzyme.
One promising way is to transfect the target protein with dPRMT5+dMEP50 into
Sf9 or other well established insect cell expression systems. I know dMEP50
is required for dPRMT5 activity but not sure whether there are other

在早期的promoter methylation repress gene expression的问题上搞得有点over
simplified.现在整个field都在拓展到whole genome，发现了gene body的methylation
其实是促进表达的。而且新的DNA modification比如hydroxylmethylation的发现完全
改变了对一部分DNA methylation数据的解读。
这种因为技术本身限制的问题并不能说以前的research都是trash.我也知道bisulfite
降解DNA但不能说因为降解DNA就回家睡觉啥也不干了...听蝲蝲蛄叫还不种地了么？而
且这不就是知道这个问题的人找出新方法大显身手的时候么？ |

to generate methylation profiles of all human chromosomes at 80-kb
resolution and for a large set of CpG islands.
这个80kb resolution 什么意思？
现在bisulfite sequencing可以是single nucleotide resolution, 这个80kb
resolution是只能精确到80kb一段DNA的平均methylation值吗？如果这样的话不是太不
精确了？我是不是理解错了？大家讨论下，谢谢 |

many reads should I require from the Core. I asked a Third part company.
They mention that each run can fit 10 samples, about 6.6 GB data per sample.
I don't know how to select the best throughput for the methylation ChIP.

1. 那按你这么说，用去甲基化试剂检测基因重新表达的方法就不能被认可了。你说是
去除的不完全呢，还是根本没work呢？
2. 如果连甲基化都不能被去除，连methylation status 都没变，那不是检测基因表达
升高或降低就没有意义了吗？
3.5aza是有很强的细胞毒性，但你要说都死了恐怕也是不可能的吧，总会有甲基化水平
变了，但还存活的细胞。
4. 楼主的说methylation status 没变，到底变没变还是个问题？用的什么方法根本不
清楚。
5.不管如何，去除不掉基因的甲基化就无法进行下一步研究，表达变不变更无从谈起。
前提是如果楼是要研究某个基因的甲基化与该基因表达的关系。
6。 如果诚如楼主所说，真就是甲基化水平没变，而表达变了，那说明该基因表达与该
基因自身的甲基化水平无关。 |
