发帖数: 63 | 3 用过一次affymetrix的芯片，很不喜欢。确实很多probe set没有明确标注。对于这些
probe set，你可以到affymetrix的官方网站上搜索信息（需要注册）。在他们的官网
上，每个probe set都会有个链接，连到gemome browser上。我的经验是，如果官网上
实在没有这个probe set的信息，但是在genmome browser上 这个probe set 覆盖了基
因A的一部分，那我就手动把这个probe set的对应基因标注为基因A。 做这个手动工作
很烦人，所以手动查询一下变化倍数大的为止probe set 就行了，变化小的不管。
将probe set的变化转化成基因后，要用gene ontology对这些基因进行功能分类，进而
信号通路分析。 |

话说进了基地后发现空无一人，机器人也不见了。在一个实验室发现了屋子正中间有一
个圆球，角落有一个小方盒子。后来破解了基地的日志，知道这群机器人一直在等天
朝的指示，后来还自己出发去搞探索，发现了“宝藏”。回来之后一阵发明创造，然后
又出去了，结果就再也没回来。那个小盒子就是他们研制的制造重力的装置。于是他们
觉得把这个东西带回地球去应该能救大家，而且还发现其实这个星球也不稳定，十年内
就会被黑洞吞噬。于是大家决定回家。
出了基地，结果碰到了留守的天朝机器人。这几个机器人为了不让他们把有天朝知识产
权的重力盒子带回去，跟他们打斗起来。我方机器人挺身而出，让其他人得以脱身爬出
去找到飞船。结果飞船已经被另外一个天朝机器人破坏了...把这个坏机器人摆平后，
一个男配提出飞船貌似还能飞，就是需要先升到空中。于是他提出自己坐天朝留下的一
个单人飞船飞到空中，开启重地装置，把飞船吸起来，然后就可以飞走了。同时他们可
以把盒子的程序弄出来存在probe里面，可以带回地球。于是又回到基地往probe里面存
东西。等弄好之后要上飞船了，之前留下来勇斗天朝机器人的我方机器人浑身是伤的胜

的结果。PCR是很容易出错的，如果你能利用Southern证实homozygous的deletion确实
存在，相信你的老板是会接受你的结论的。
Constance L. Cepko实验室最近retract了G&D上的一篇文章，很好的说明了PCR的易错

in your in situ and get better background. In a nutshell, RNA probe is
better than DNA probe. Of course, your RNA probes should be free of any
RNase contamination.

1. 没法在GPU上实现，只能在CPU上实现。如果在GPU上做，他用LSH加速的
那部分计算iteration速度至少下降两倍。如果要evaluate出来他这个95%，
只能是算浮点数乘法的计算次数，但是随之来的是非乘法计算的增加，
cache hit rate降低，单次乘法速度变慢。这个牛吹得太大了。
2. 目前这个规模的网络用LSH是很难加速的，并且对准确度损失会很大。
并且我在2011年左右就已经实现了用社交网络算法吊打LSH并且对k-NN搜索
社区完成了拨乱反正。Benchmark在此：

kgraph是我的项目。最高那条线是个毛子，走的是我的路线。但我确实干不过他。

地球环境恶化，国家不复存在（貌似中美打了一仗？），人口锐减，剩下的人聚集在农
庄以种玉米为生。因为别的作物都长不了了，而且貌似玉米也开始出现问题了。
男主是个不得志的电子机械工程师，带着两个儿子和他岳父过活。有个儿子和他老爸志
向很投合，对学校教的那套自欺欺人的东西不感冒。男主被人叫去修东西顺便发现了个
天上掉下来的probe，后来被probe带到一个小岛发现一个秘密基地，遇到女主和她爸。
这群人躲在这里秘密研发，打算去一个几十年前发现的虫洞搞穿越，因为他们觉得这个
虫洞这么突然出现肯定是有外星人或造物主在暗示帮助他们逃离地球。带回来的那个
probe实际上是美国几十年前放出去的，返回的信息告诉他们有一个冰冻的星球在虫洞
那头，可能有水和氧气，适合人类生存。
一番挣扎后，男主决定去冒险拯救自己的家庭。临走答应儿子一定会回来。于是男主女
主另外两个科学家还有两个机器人就出发啦。顺利达到一个直径只有4米的虫洞...把飞
船塞进虫洞后，发生了一种神奇的现象，然后就出来了。计划的路线是沿着一条很危险

Affymetrix chips use synthesized 25-base long oligonucleotides as probes,
including perfect match and mis-match probes. A set (16-20 ) of probes are
designated to detect one transcript. So all the probes on the chip stand
for known genes, which is nice for reproducibility and further analysis of
your data, while could be a limitation too: you can only detect the expression
level of the probes they provide.

想检测老鼠体外培养细胞中病毒感染前期，病毒RNA是否和目标蛋白结合成RNP complex。
目标蛋白IP抗体available，想检测的viral RNA 为40－50 nt的leader sequence （
LeRNA）。
做了些homework，准备用目标蛋白pulldown，PK处理，纯化RNA组分，northern检测。
问题：
1）由于个人原因，不想用同位素标记探真做northern，不知可否用dig－probe做
northern，主要担心RNA量太少，不知道dig的灵敏度是否足够。
2）由于目标RNA只有40－50 nt，请问northern 的DNA或RNA probe是否只能是这40－
50nt的序列？如果probe只有40－50 nt，是否太短？尤其是用dig－UTP标记？可否适当
延长probe至200 nt－300nt（后续sequence是病毒的另外一个高表达基因，如果该基因
mRNA也和目标蛋白结合最好，如果不和目标蛋白结合，是否延长的probe检测不到40－50nt的leRNA？）

positive control. Do you have any suggestion for probe design?

faculty来说可以算是很牛B了，但是对于老方这种senior的已经搞了一辈子的人来说，
就只能算so so。不要说是院士，离aps fellow的级别也还差了不少。引用率最高的一
篇文章还是95年到了arizona之后跟老外合作的，被引118次，这也是方唯一一篇被引用
上百次的文章。可见方励之89之前确实没有做出过什么重要的工作，他的名声和地位绝
对是靠政治得来的，当然其中部分的也是80年在中国搞科普所得，必须承认科普工作也是
有重要的社会意义的。
