-cancer drugs which target the cycling cells most effectively.

目，可是毕竟在这个东西上耗了一年的时间，而且也不知道要换个什么样的项目做，反
正老板说了肯定要自己去想。眼看人家都开始谈毕业了，自己连个com都还没考，真的

提出来的？我觉得这个是问题的关键。
这里会不会有这样一个常见误会：做 biology 的人认为自己发现了某个重要的点，比
如说，某个 gene 的对功能很重要的现象；而做 bioinformatics 的人认为自己发现的
是那个完整的 story，也就是这个 gene 是如何导致这个现象的。现象可能是 wet lab
发现的，提出机理么，应该是 dry lab 的强项，因为 bioinformatics 的一个基本任
务就是 hypotheses generation。
如果 biologist 提出的仅仅是个笼统的现象，而背后的机理全是由 bioinformatist
提出来的，并且该机理又被 biologist 验证了，那我觉得 bioniformatist 做 first
co-author 也是应当的。而要是从现象到机理都是 biologist 提出来并且做出来的，

“还是听那个PI说，有人把免疫系统分为两大分支，一支负责监视寄生虫病原体什么的
，另一支和过敏啥的相关；这两分支相互平衡。最近有报道有人在过敏还是哮喘患者体

统计学里的hypothesis必然有alternative hypothesis，reject其中一个就要接受另一
个。但是你让生物学PI们把自己苦心孤诣搞出来的central hypothesis reject掉试试
？他不跟你吹胡子瞪眼才怪呢。
所以，统计学里的hypotheses是中性的，无论接受也好拒绝也好，对于PI来说都是可以
接受的。但是现在生物学研究的hypothesis几乎变成了需要加以验证的潜在真理，导致
为了证明hypothesis而manipulate data(你看，data manipulation在统计学和生物学
里的意义也不同吧），这是楼主发的原贴的主要原因。

来尽可能多地检验一系列互斥的 hypotheses 之中哪些是错的，哪些可能是对的。只能
证伪一个 hypothesis 的实验要尽量避免，因为效率低。
这样子，实验结果在大多数情况下总是能继续推进 research，而不是 negative 的结
果导致 project 挂掉。
microarray 的筛选也谈不上有多中性。比如说，GSEA 和 IPA pathway enrichment
analysis 都有很强的 bias，原因就是用到的 hypothesis 有问题：使用不带权重的
Fisher exact test，并且不考虑各 gene set 或者各 pathway 的 overlap。
再结合前一段时间版上热闹过的 plos one 上的攻击 disease signature 的那篇文章
看 microarray assay，所谓中性可想而知了。

科学的两个基本的 hypotheses 就是：世界是有规律的；这种规律是可以被人类认识的。
无限的调控因素是客观事实，但是却不会导致系统过于复杂以至于无法用数学模型来模
拟，否则这个系统就不可能作为科学研究的合格对象。
就像研究炮弹的弹轨，虽然每一个空气分子都是调节因素，但依然可以相当好地用数学
模型来模拟。
再比如高分子物理领域，一个系统里基本上没有几条一模一样的高分子链，但是数学模
型却可以相当好地描述其性质和行为。
另外，并非所有的数学模型都是机理模型。半机理模型和经验模型相当多。事实上，大
部分实际应用的模型都属于后两者。 |

科学素养和交流能力；第二点是合作者都看到了正确的图景，但是描述同一正确图景所
用的语言不一样。这就需要自己学习或者有专人作翻译。
作为合作的一方，是否掌握对方的技能并不重要。提高自己的科学以及学习对方所用的
语言最重要。比如说你跟统计的人合作，你可以不了解对方用得各种高深的统计方法，
但是要理解significance, probability,statistical hypotheses 等基本概念，这样
才能帮助双方在正确的图景上解决问题，并且理解对方描述的图景。对于非生物学家，

每年6月份，上年度的SCI杂志影响因子将会公布，这对许多科研人来讲,特别是一些研
究生来说确实是一件大事，因为这个因子决定或影响了这些同志的许多要命的问题。每
年这个时候我会提前预测几个比较注重的杂志的影响因子，以让大家提前有所感受，不
要到时候感觉突然，引起太大的情绪波动，减少大家产生焦躁心理，因此这应该是善举。
今年看点
简单看一下，今年的影响因子似乎没有什么非常特别新的改变，例如早就退出5分的JBC
继续低迷不振，BBRC仍继续下调，Plos One将会发生大幅度降低，这其实也是早就预料
到的。有一些著名杂志，如CNS的影响因子将继续因为质量而保持辉煌。其中nature继
续盘升，science 继续下降。
特别会受到关注而且饱受争议的一个杂志是自然旗下的开放获取Nature
Communications今年有可能达到10分，这可是不得了的事情，因为和其他Nature系列杂

，我们目前能找到的是 $1,600 左右。microarray，cRNA-based，成本是 <$100。这个
不包括前期准备样品和后期数据处理费用，因为这些都是我们自己做的。
如果你真的在实验室里比较大规模地用 RNA-seq 和 microarray 做东西来回答 bio
questions，做出来的东西要真刀真枪地直接被自己实验室用来做下一步的实验，而不
是仅仅 dry lab 为了发文章做些模型，也就是说，如果 false discovery 的代价是用
你们自己组的学术前途来承担，我很好奇基于 RNA-seq 定量做出来的 hypotheses，有
多少被证明是能够继续做下去的？
我们是在 RNA-seq 上吃过亏也成功过的。也很想听听同行们用 RNA-seq 指导 bench
work 的经验和教训。
