是percentage of methylation?
primer design一般用 Methyl Primer Express® Software v1.0,免费的 ABI
要是copy number一般要两个probe带两种dye，一个target M,一个target UM。看那个
Delta Ct。
要是percentage of methylation.最简单的就是用methylation specific-High
resolution melting analysis.拿M和UM series diluted，由那个Bisulfite PCR
primer去扩一下，其他的样品叠加的到这个上面.你去NCBI搜一下MS-HRM，有不少文章
。可以直接买qaigen type-it kit.
这两个都是在real time PCR上做。你老板要是需要这样的人，推荐我去给你们做，保
准简单准确。 |

基本办法是把 ChIP－Seq peak region 和 methylated sites 都编码成 R GRange
objects， 然后用 R 提供的 operations on GRanges ， find and count overlaps。
如果要计算 differentially methylated sites, you can use beta-binomial
regression. If you want to identify differentially methylated regions,
hidden Markov model is a good option.
最近写了一个 regression hidden Markov model for methylation data, 还没来及测
试。

爸妈来探亲之前,想给他们买一张塌塌米床,因为比较硬。（这里的软床垫他们不喜欢）我在加州，一张塌塌米床是1200刀。
我问塌塌米的稻草垫子会不会长虫，店家告诉我在运来美国之前，曾经做过fumigation， 用的是：
Methyl Bromide, 48g/m3 (立方米）， 24 小时，温度大于等于23度
我查了一下，methyl bromide本身是剧毒，但是不知为何美国import/export的货物全部用这个东西来消毒/杀虫，包括苹果这类的食物。
我想请问：methyl bromide会在床垫上有残留吗？是否对健康不利？对了，家里有小宝宝，可能也会经常在床上玩。我本来的想法是以后这张床可以给宝宝睡，因为小孩子睡硬床比较好。 |

我们已经从别人文章里面retrieve了感兴趣的区域所有C的有methylation的sequencing
read count和total reads count，是否mC％就是等于 mC reads数目 ／ 总reads数吗
？
我们想比较ChIP－Seq peak和没有蛋白binding地方的methylation有没有差异，如何计
算peak里面的methylation比例？还有看别人文章里面都能绘制一个分布曲线，一般用
什么软件可以做？
有没有大牛可以推荐一下科普读物，最好可以速成。非常感谢。

没有做DNA methylation profiling？

发帖数: 2346 | 10 我们用的就是第一种方法，蛮好的，我没觉得有什么问题。因为就算是这个plasmid的
所有sequence都被methylated了也无所谓，转到细胞内以后只关心我的promoter和
luciferase的转录表达，其余backbone上的序列不要也无所谓，有没有转录表达没关系
。再说你肯定要做一个control。
第二种方法看上去确实是更严谨，但是我个人认为和luciferase转录表达有关的，来自
plasmid的只有promoter和后面的polyA了，不一定对啊。
如果你实在不放心可以去要这个质粒：(pCpGl-basic)。backbone上都是修饰过的没有
潜在methylation位点的。整个plasmid拿来做in vitro methylation对backbone没有影
响。

前几年有个几个组 ChIP做完之后的DNA 再bisulfite 测序，量很低但是做出来了
这个technique 叫 ChIP-BS-seq
你要是两个样品一个做ChIP 另一个做 methylation 会有 bias |

google了一下，methylight貌似需要那个叫 beacon designer的软件

know...) It's such a headache for me... I'll look up the software you

We need percentage of methylation. I'll look up HRM, but somehow my boss has
decided to use Q-MSP...

有几个关于数据分析的问题向请教一下。
1. 从机器上得到的原数据是否是每个probe的density？
2. Bioconductor 中有做ACME的package， 似乎可以得到significance (p value) for
each probe/region/promoter. 但这只是针对每个单独样品， 不能做样品之间的比较
。而且，这个p value能否当作quantitative value 来用， 还是选定cut-off p value
后只能得到yes/no for each probe?
3. Bioconductor 还有其他一些packages (Ringo, biomaRt, topGo), 好像也可以分析
DNA microarray data, 还能做样品间比较，但不知对NimbleGen-tiled microarrays
的data 是否适用？
如果有这方面的经验，能告知分析的大致流程，就再好不过。 非常感谢。 |

子甲基化降低FMR1表达

一个基因高表达，可能的原因太多了。多copy当然是可能的原因，也可能是低甲基化，
也有可能是某种转录因子上调/下调，也有可能是细胞活性增加。。。你最多可以说it
has more copies， so one gene has high level of expression，而不是你刚才那样
